Get a good rack (ie Thule or Yakima), intall it properly and there's no problem. With the Thule kit (I'm sure Yak is similar) you order a "fit kit" that comes with custom rubber feet and clips designed specifically for each car. The rubber feet for ours straddle the rain gutter and the roof sheet metal on the door side of the gutters.

Look for tiny little triangular divots just behind your door seals on the roof where it wraps around... they are there to show you where to put your racks (Thule, anyway... not sure about Yakima instructions).
If you don't clean the area where the pads and clamps go, you can scratch your car. You can also over-tighten the rack... with Thule, you just tighten the racks until you see a slight bend down in the middle on your bars. If you get really tight and they don't bend, your foot spacing is a little too long.
On my EG, there were rub marks after having them on for 100K+ km, but nothing a bit of rubbing compound wouldn't fix.
I've got Thule's short roofline adapter, and it is really nice to have because it puts the rear bars that much farther back and your load will be more stable. It's a must for long items, like boats or windsurf boards.
